Variation in Rice Plastid Genomes in Wide Crossing Reveals Dynamic Nucleo–Cytoplasmic Interaction
نویسندگان
چکیده
Plastid genomes (plastomes) of angiosperms are well known for their relative stability in size, structure, and gene content. However, little is about heredity variations wide crossing. To such an end, the plastomes five representative rice backcross inbred lines (BILs) developed from crosses O. glaberrima/O. sativa were analyzed. We found that size all was 134,580 bp, with a quadripartite structure included pair inverted repeat (IR) regions, small single-copy (SSC) region large (LSC) region. They contained 76 protein genes, 4 rRNA 30 tRNA genes. Although content stable, repeat-mediated recombination, expression, RNA editing extensively changed between maternal line BILs. These novel discoveries demonstrate crossing causes not only nuclear genomic but also plastome variation plants, plays critical role coordinating nuclear–cytoplasmic interaction.

Genome-wide analysis of transposon insertion polymorphisms reveals intraspecific variation in cultivated rice.
Insertions and precise eliminations of transposable elements generated numerous transposon insertion polymorphisms (TIPs) in rice (Oryza sativa). We observed that TIPs represent more than 50% of large insertions and deletions (>100 bp) in the rice genome. Using a comparative genomic approach, we identified 2,041 TIPs between the genomes of two cultivars, japonica Nipponbare and indica 93-11. We...
متن کاملPredicting Plastid Marker Variation: Can Complete Plastid Genomes from Closely Related Species Help?
Rapidly evolving non-coding plastid regions (NCPs) are currently widely used in evolutionary biology especially in plant systematic studies where NCPs have become one of the most commonly used tools in clarifying species relationships. Currently, the generally small amount of sequence variation provided by NCPs compared to nuclear regions makes plastid phylogeny reconstruction challenging at th...
متن کاملPervasive, Genome-Wide Transcription in the Organelle Genomes of Diverse Plastid-Bearing Protists
Organelle genomes are among the most sequenced kinds of chromosome. This is largely because they are small and widely used in molecular studies, but also because next-generation sequencing technologies made sequencing easier, faster, and cheaper. However, studies of organelle RNA have not kept pace with those of DNA, despite huge amounts of freely available eukaryotic RNA-sequencing (RNA-seq) d...
متن کاملHistory of Plastid DNA Insertions Reveals Weak Deletion and AT Mutation Biases in Angiosperm Mitochondrial Genomes
Angiosperm mitochondrial genomes exhibit many unusual properties, including heterogeneous nucleotide composition and exceptionally large and variable genome sizes. Determining the role of nonadaptive mechanisms such as mutation bias in shaping the molecular evolution of these unique genomes has proven challenging because their dynamic structures generally prevent identification of homologous in...
